Abstract

A method for direct sequencing of nucleic acid chains by denaturation followed by amplification of the regions to be sequenced by repetition of a cycle includes a) a nucleic acid synthesis step in which the nucleic acid to be sequenced is replicated, as a matrix strand in the presence of the four deoxynucleoside triphosphates, by a polymerase, starting from oligonucleotide primers which are complementary to the 3' ends of the antiparallel strands of the nucleic acids to be sequenced; followed by b) a denaturation step. The ends of the resulting nucleic acids are marked during or after amplification. Sequencing of the marked nucleic acids is carried out by incorporating modified nucleotides at positions speicific for a particular base, shortening the amplified nucleic acids to these respective positions and separating the resultant nucleic acid fragments by electrophoresis. The modified nucleotides are incorporated during amplification in four different cycles by using a deoxynucleoside-α-thiotriphosphate together with each of the three other unmodified deoxynucleoside triphosphates instead of the four deoxynucleoside triphosphates.

The analysis of the molecular basis of genetic diseases, the research of polymorphisms, the analysis of DNA for phenotypic mutations are only some of the tasks for which an exact determination of the nucleotide sequence of nucleic acids is essential. However, only small amounts of nucleic acid are often available for such studies, which is not sufficient for sequencing according to common techniques. Another problem is the presence of additional foreign nucleic acid material, which complicates the sequencing of a specific nucleic acid sequence. A major advance in this area is the so-called polymerase chain reaction (PCR) technique developed by Saiki et al., Science 230 (1985), 1350-1354, which allows an exponential specific synthesis of the desired nucleic acids or segments thereof starting from small amounts of nucleic acid . In this technique, starting from two primers, preferably short synthetic oligonucleotides, chain extension reactions are carried out, the two primers being complementary to the 3 'ends of the antiparallel strands of the desired DNA segment. These chain extension reactions are carried out several times, denaturing during the extension cycles by heating, as a result of which the nucleic acids formed in the chain extension reaction detach from the template DNA originally present and make them accessible for a new round of synthesis. In this way, large amounts of the nucleic acid or nucleic acid fragment sought can be synthesized in a relatively short time.
Known methods for sequencing nucleic acids are, for example, the sequencing of Maxam and Gilbert, Methods Enzy ol. 5 (1980), 499-560, by Sanger et al., Proc. Natl. Acad. Be. UNITED STATES. 74 (1977), 5463 or the method of G. Gish and F. Eckstein, Science, Vol. 240 (1988) 1520-1522.- In the latter method, chain synthesis starting from a primer is similar to that in the Sanger method, but instead of four different ones Dideoxynucleotides used the corresponding deoxynucleoside thio triphosphates, and then a partial strand break at the thiophosphate positions of the nucleic acids formed chemically.
Sequencing of DNA amplified by PCR is described, for example, according to the method of Sanger by Saiki et al., Science, Vol. 239 (1988), pages 487 to 491. However, this method has the disadvantage that the amplified DNA, using an additional primer, must be used to produce DNA copies specifically for the four nucleotides using the chain termination method.
Sequencing of PCR-amplified DNA according to the Maxam-Gilbert method is described by Keohavong et al., In DNA, Vol. 7, No. 1, (1988), pages 63 to 70. However, this method also has the disadvantage that after amplification, a completely complex sequencing using specific modification reactions must be carried out for the four different nucleotides.
The invention was therefore based on the object of providing a method which makes it possible to sequence nucleic acids which are only present in small amounts particularly quickly and easily.
This object is achieved according to the invention by a method for the direct sequencing of nucleic acid chains by denaturing and then amplifying the regions to be sequenced by repeatedly running a cycle, comprising a) a nucleic acid synthesis step in which the nucleic acid to be sequenced is replicated as a template strand in the presence of the four deoxynucleoside triphosphates from a polymerase, starting from oligonucleotide primers which are complementary to the 3 'ends of the antiparallel strands of the nucleic acids to be sequenced is followed by b) a denaturation step,
wobei die entstandenen Nukleinsäuren während oder nach der Amplifizierung an ihrem einen Ende markiert werden, Sequenzierung der markierten Nukleinsäuren durch Einbau modifizierter Nukleotide an jeweils für eine Base spezifischen Positionen, Verkürzung der amplifizierten Nukleinsäuren jeweils bis zu diesen Positionen und elektrophoretische Auftrennung der entstandenen Nuklein- säurefragmente, welches dadurch gekennzeichnet ist, daß man zur Modifikation bei der Amplifizierung in vier verschiedenen Ansätzen anstelle der vier Deoxynukleosid¬ triphosphate je ein Deoxynukleosid-fΛ-thio-triphosphat zusammen mit den jeweils drei anderen unmodifizierten Deoxynukleosidtriphosphaten einsetzt.the nucleic acids formed being marked at one end during or after the amplification, sequencing of the labeled nucleic acids by incorporating modified nucleotides at positions specific to a base, shortening of the amplified nucleic acids to these positions and electrophoretic separation of the nucleic acid fragments formed, which is characterized in that one uses a deoxynucleoside f Ans-thio-triphosphate together with the three other unmodified deoxynucleoside triphosphates instead of the four deoxynucleoside triphosphates for modification in the amplification in four different batches.
The method according to the invention enables rapid and precise sequencing in only one step, it being possible to avoid the cumbersome sequencing methods which have hitherto been described in connection with polymerase chain reactions in the prior art.
In one embodiment of the process according to the invention, after the chain reaction has taken place in the amplification cycles in the four polymerization batches, the amplified nucleic acids are precipitated and, if appropriate, non-incorporated triphosphates are known Methods, e.g. chromatographically, separated. Subsequently, nucleic acid fragments of shorter length can be separated off in the usual way, for example by gel electrophoresis. By adding an alkylating agent to the largest fragment obtained during the separation, followed by heating, the nucleic acids are partially cleaved at the thiophosphate positions of the nucleic acids. In the context of the invention, an elevated temperature is understood to be a temperature which leads to a partial strand break at the modified points. In the context of the invention, the mixture is preferably heated to between 80 ° C. and 95 ° C. Because of the cleavage conditions (see also Gish and Eckstein supra), the amplified nucleic acids are statistically cleaved at least once at each thiophosphate position, and the four batches, each containing different labeled nucleic acid fragments, are applied side by side to a sequencing gel Depending on the type of labeling, nucleic acid fragments are made visible by methods known per se (eg autoradiography) and the nucleic acid sequence is read off.
The alkylating agents known from the prior art can be used as alkylating agents. Alkylating agents preferred according to the invention are 2-iodoethanol, 2,3-epoxy-1-propanol, 2,3-epoxypropyltrimethylammonium chloride, iodoacetic acid, iodoacetamide or cyanogen bromide, of which again 2-iodoethanol and 2,3-epoxy-1 are particularly preferred propanol can be used.
Other preferred alkylating agents according to the invention are methyl iodide, dimethyl sulfate and ethyl iodide. When using this, however, the pH in the batch must be increased to about 90 ° C. before the temperature increase by adding a strong base, preferably to a value of at least 11. Alternatively, iodine / ammonia or H 2 ° 2 a ^ ss P a l do 9 srea 9 'enz * i en can be used instead of an alkylating agent.
In a further embodiment of the method according to the invention, after the amplification by the polymerase chain reaction, time-consuming cleaning of the amplified nucleic acids by removing non-incorporated nucleotides and / or fragments of shorter length is no longer necessary.
Surprisingly, it was found that in addition to the expected full-length product, a large number of shorter nucleic acids of different lengths are synthesized during the amplification. These shorter fragments can already be observed after a relatively small number of amplification cycles. The formation of such a fragment mixture is found in an amplification at different reaction temperatures (eg 59 ° C. or 71 ° C.) or different duration of the amplification cycles (eg 3 minutes or 7 minutes), as well as in the presence and in the absence of thiophosphates. Based on this surprising observation, it is possible to obtain a readable sequence ladder by directly breaking down the ends of the nucleic acid mixture in the 3 ' $ 5' direction up to a thiophosphate.
To carry out such a reaction, 3 '* ^ 5 1 - exonucleases are suitable which can cleave thiophospho diester bonds only very poorly compared to normal phosphodiester bonds. Sequencing methods based on this principle are already known (Labeit et al., (1986) DNA 5, 173-177; PCT application PCT / GB86 / 00349 from AMERSHAM). Happens according to these procedures the polymerization reaction by the Klenow fragment of E. coli DNA polymerase I, with small amounts of thiophosphate being incorporated into the DNA chains. The degradation in the 3 '■ 5 * direction occurs through exonuclease III. In this case, substrates are full-length DNA chains with statistical incorporation of thiophosphates. In contrast, in the method according to the invention, a mixture of DNA fragments of different lengths and complete incorporation of thiophosphate are the substrate for the exonuclease.
However, exonuclease III is not very suitable for the process according to the invention, since some bands on the sequence ladder have a low intensity and therefore no legible base sequence can be obtained. Surprisingly, the snake venom phosphodiesterase, a 3 '- ^ 5 * exonuclease, which is known to be very well suited for the process according to the invention, is known to cleave thiophospho diester bonds by a factor of 100 slower than phosphodiester binding ( Burgers and Eckstein (1979), Biochemistry 18, 592-596). It has proven particularly suitable for the process according to the invention if the nucleic acid ends are broken down by snake venom phosphodiesterase at a reaction temperature of 16 ° C. At the 5'-end If a marker group is present which prevents a degradation of the 5 'end, a and 3' - be used ■> 5'-exonuclease with 5 '- associated>3' exonuclease activity is.
The method according to the invention thus discloses a sequencing method which leads to knowledge of the sequence of a particular nucleic acid as quickly as possible and, moreover, is particularly simple to carry out. It was highly surprising that the deoxynucleoside t ^ thiotriphosphates already used in the sequencing method of Gish and Eckstein as substrates in the polymerase chain reaction do not result in any deterioration in the yield or the accuracy of the replication, and that is why two reactions, namely the amplification and sequencing can be carried out simultaneously.
In the polymerization chain reaction, as already stated above, denaturation is carried out after each cycle in order to separate the newly formed nucleic acid rods from the template strain. This makes the old template strain accessible for a new round of synthesis, as does the new nucleic acids already formed in a previous cycle. This is done by heating to more than 90 ° C, but this inactivates non-heat-stable polymerases. New polymerase must therefore be added for each cycle when using non-heat-stable polymerases. It is therefore preferred according to the invention to use a heat-stable polymerase for the polymerization chain reaction, and preferably Taq polymerase for DNA synthesis, in order to thereby further facilitate the process.
In the polymerase chain reaction, according to the invention, the mixture is preferably heated to 95 to 96 ° C. in each cycle for denaturation. A particularly high degree of denaturation is achieved here, so that the chain reaction can be carried out particularly efficiently; on the other hand, the heat-stable preferred Taq polymerase is not inactivated at these temperatures.
According to the invention, it is preferred to carry out 12 to 30 polymerization cycles, in this case sufficient nucleic acid is usually produced. It is also preferred according to the invention to use primers with a length of 10 to 25 nucleotides.
The sequence: 3 minutes 71 ° C., 1 minute 95 to 97 ° C. and 2 minutes 37 ° C. is suitable for the course of the polymerization cycles, for example when using two 18-mer oligonucleotides after the addition of polymerase and nucleotides. In the last cycle, the period at 71 ° C. is extended to 7 minutes and then allowed to cool to room temperature. It is preferred to carry out the specified steps in a well-insulated temperature control system, so that there are no uncontrolled deviations from the desired temperatures.
In contrast, a polymerization cycle with the sequence: 7 minutes 55 ° C., 1 minute 95 to 97 ° C. and 2 minutes 37 ° C. is preferred especially for the amplification of longer nucleic acids (greater than about 300 bp).
According to the invention, the nucleic acids can be labeled for later visualization of the nucleic acid fragments obtained, separated by electrophoresis, at the same time as the amplification reaction, or only after the amplification reaction. In principle, it is possible to label both strands of the nucleic acids, but this makes it necessary to separate the two complementary strands, for example by gel electrophoresis, after the amplification reaction and before treatment with alkylating agent and partial cleavage, and to separate the individual strands or else then to treat only one of the two complementary strands with the alkylating agent. Since this is relatively complex, it is preferred according to the invention to mark only one of the two complementary nucleic acid strands. Again, there is the possibility of doing this during or after the amplification. reaction to carry out the marking. For the purposes of the invention, the methods known per se for labeling nucleic acids can be used.
According to the invention, preference is given to radioactive labels, labeling with a fluorescent dye or an enzyme which cleaves a chromogenic substrate with the development of a recognizable color reaction. For the purposes of the invention, a label with an enzyme is also to be understood as a label via a conjugate in which one partner of a binding system is coupled to the nucleic acid and the enzyme is coupled to the other partner of the binding system. Known binding systems such as biotin / (strept) avidin or hapten / antigen binding pairs can be considered as binding systems.
According to the invention, one of the primers in labeled form is used for labeling during the amplification. A radioactively labeled primer is particularly preferably used for this.
For labeling after the amplification, a primer in accordance with the invention is preferably used in its 5'-end phosphorylated form for amplification and the other nonphosphorylated primer is then radioactively phosphorylated using a kinase. However, other methods known per se for labeling nucleic acids for sequencing can also be used.

a) Phosphorylierung des Oligonukleotidprimersa) Phosphorylation of the oligonucleotide primer
An oligonucleotide primer with the sequence 5'-AGGGTTTTCCCAGTCACG7 was phosphorylated before PCR amplification, as described by Taylor et al., Nucleic Acids Res. .13., (1985) 8765-8785. For this, 40 μg of oligonucleotide were treated with 30 U (units) of polynucleotide kinase in a reaction mixture (30 μl), composed of 100 mM Tris-HCl, pH 8.0, 10 M 2-mercaptoethanol, 10 mM MgCl 2 and 1 mM ATP . After two hours at 37 ° C the reaction mixture was heated to 70 ° C for 15 minutes and the product purified under Using a SEP-PAK-Cl8 cartridge (Waters Associates) as described by Ott and Eckstein, Biochemistry 26 (1987), 8237-8241, cleaned. The phosphorylated oligonucleotide was stored at -20 ° C as an aqueous solution with a concentration of 10 A 2gQ units per ml.
Polymerase-KettenreaktionPolymerase chain reaction
The polymerase chain reaction amplification was carried out manually. Bgll-digested linear double-stranded M13mpl8 DNA was in an amount of 200 ng in 320 μl of a solution containing 63 mM KC1, 12.5 mM Tris-HCl, pH 8.4, 0.016% (w / v) glycerol, 3.8 mM MgCl 2 , 0.8 μM (0.07 A 26Q units) 5'-phosphorylated oligonucleotide primer and 0.8 μM (0.07 A_fif . Units) of the non-phosphorylated oligonucleotide primer 5 '-d / CACCCTGGCGCCCAA - TAC7-3 'solved. Hybridization of the oligonucleotides was carried out by heating at 96 to 97 ° C for 5 minutes to denature the DNA and then cooling to 37 ° C for 5 minutes. The solution was divided (80 μl) into four 750 μl Eppendorf vessels, diluted to 100 μl with a mixture of 3 deoxynucleoside triphosphates and an S-deoxynucleoside 5′-O- (1-thiotriphosphate), which according to Taylor et al. , Nucleic Acids Res. L3 (1985) 8749-8764 to give a final concentration of 250 µM of each of the deoxynucleotides and four units of Taq DNA polymerase were added.
The reactions were a temperature cycle of 71 ° C for 3 minutes, 96 to 97 ° C. subjected to 15 cycles for one minute and 37 ° C. for two minutes. For the last cycle, the reaction time at 71 ° C was extended to 5 minutes, then the samples were allowed to cool to room temperature. The paraffin oil was pipetted off and completely removed by washing twice with ethyl ether (200 μl in each case). The aplicated product could easily be made visible in a 1.5% agarose gel using ethidium bromide, about 8 μl of the mixture being applied to the gel.
Markierung der amplifizierten FragmenteLabeling of the amplified fragments
Each aplicated product was purified on a Sephadex G50 centrifuge column (approx. 1 ml), which had been equilibrated with H 0, in order to remove excess nucleotides and salt. The flow through the column was precipitated by adding 10 μl of 3M sodium acetate, pH 6.0 and 500 μl of absolute ethanol. After cooling to -78 ° C for 15 minutes, followed by centrifugation for 15 minutes, the supernatant was decanted off, and the pellet was washed with 57 µl of 70% ethanol and then dried.
Rubin, Methods in Cell Biology, Vol. XII, Yeast Cells (1975) , Ed. by. D.M. Prescott, Seiten 45 bis 85, Academic Press, N.Y. extrahiert.30 μ Ci ^ PjATP were added to each pellet and the solutions dried again. Each pellet was taken up in 4.5 ul 20mM Tris-HCl, pH 8.0, 20mM MgCl 2 and 2.4mM 2-mercaptoethanol. For this, 15 U (units, 0.5 μl) of T4 polynucleotide kinase were added and the reaction was carried out for 45 minutes at room temperature. The reaction mixture was mixed with 2 μl of a stop mixture (96% formamide, 10 M EDTA, 0.1% (w / v) bromophenol blue and 0.1% (w / v) xylenecanol ff) and on an 8% polyacrylamide - Sequencing gel applied. After electrophoresis of the amplified fragments, exposure to a Kodak X-Omat XAR-5 Films visualized the DNA. The fragments were seen as two bands, presumably due to incomplete denaturation. Both bands were excised and the DNA from the polyacrylamide gel using the method of GM Rubin, Methods in Cell Biology, Vol. XII, Yeast Cells (1975), Ed. by. DM Prescott, pages 45-85, Academic Press, NY.
SequenzierungsreaktionSequencing reaction
Fig. 1 zeigt die Autoradiographie dieses Sequenzgels. B e i s p i e l 2The radioactively labeled fragments were dissolved in sufficient water to give approximately 500 cps (per μl of solution) (as determined by measurement with a Geier counter). For each sequencing reaction, 4 ul DNA was mixed well with 2 ul stop mixture (see above) containing 0.5% (v / v) 2,3-ethoxy-l-propanol. This stop mixture solution was freshly prepared before the experiment in order to rule out any possibility of hydrolysis of the alkylating reagent. The samples were heated to 95 ° C for 3 minutes and then cooled on ice before being applied to an 8% polyacrylamide sequencing gel. After electrophoresis, the gel was dried and Kodak-X-Omat-XAR-5 film exposed for 48 hours without an intensifying screen. Fig. 1 shows the autoradiography of this sequence gel. Example 2

b) Polymerase-Kettenreaktion und Sequenzierungb) polymerase chain reaction and sequencing
The polymerase chain reaction was carried out as in Example 1b), with the exception that the radioactively labeled primer was used instead of the phosphorylated unlabeled primer. After 15 cycles, the paraffin oil was removed and the DNA was precipitated by adding 10 µl of 3 M sodium acetate, pH 6.0 and 250 µl of absolute ethanol by cooling to -80 ° C for 30 minutes followed by 20 minutes of centrifugation. Excess ethanol was passed through drying the pellets for two minutes removed and the DNA dissolved in 20 ul mM Tris-HCl, 0.1 mM EDTA, pH 8.0 and 2 ul stop mixture (see above). The amplified fragments were purified on an 8% polyacrylamide sequencing gel as described above. Figure 2 shows the product distribution depending on the number of reaction cycles. Nucleic acids that were smaller than the expected product (indicated by an arrow) appeared after only a few cycles. ■ After 21 cycles, the expected product with a length of 384 bp was the main product of the reaction, but there were termination products of almost any length. A corresponding experiment with the Taq polymerase from Amersham brought the same result.
